I know it's possible to use coupons through-out the site, however, is it possible to assign a coupon, which can be used by a specifc customer, i.e customer calls the help desk, gives out, and customer services want to compensate that customer with a coupon ?

Sounds like you want to be adding a credit to a customer's account - rather than giving them a coupon code (because I would imagine the code wouldn't be validated against a particular customer).
(I unfortunately can't answer if there are credits in the system as I've just started looking at the system). Hopefully someone else knows!!

Am I right in thinking a coupon can't be assoicated directly with a customer, you can set one to one time use only, but this doesn't really secure a customer having his own coupon code, what happens if someone else gets a hold of it ?!
I do that all the time
Just create a GUID (or make up a random number) and use that as the coupon code.
There is very little chance that anyone else will just happen to "guess" a GUID!
Make it a coupon code good for dollars off, no minimum, and it's as good as cash.
By the way, we completely ripped out the coupon code concept altogether. Our Analytics showed that a lot of users were abandoning the checkout process to go hunting on the Net for coupon codes (Hey! Don't tell me you've never done it!).
So, we took out that roadblock to ordering completely, and built a separate "promotion.aspx" page to send customers to when we actually have a promotion going on. We still use ZNode's coupons, but we don't stick them in the middle of the ordering process anymore.
